ProPAS: standalone software to analyze protein properties
نویسندگان
چکیده
Physicochemical properties of proteins/peptides are often used to separate proteins/peptides from complex biological samples in proteomics research, which is necessary for the further proteins/peptides identification. So, the analyses of these properties are very important for the design of proteomic experiments and the further analyses of identified results. Current available web-based tools are difficult to analyze large-scale datasets. Here we provide a standalone software ProPAS (Protein Properties Analyses Software) to calculate these properties in local computers. ProPAS could be used to calculate several physicochemical parameters of proteins/peptides, including the isoelectric point (pI), hydrophobicity (Hy) and mass weight (MW). Additionally, ProPAS provides the statistic results to get the number distribution along the parameter values. The results could be copied to other software such as Excel to get the distribution chart. The amino acid composition of all the input proteins/peptides could also be calculated from all input sequences. Detail description, updates and download link for ProPAS could be found at the website of http://bioinfo.hupo.org.cn/tools/ProPAS/propas.htm.

UNLABELLED In the genomic and proteomic era, efficient and automated analyses of sequence properties of protein have become an important task in bioinformatics. There are general public licensed (GPL) software tools to perform a part of the job. However, computations of mean properties of large number of orthologous sequences are not possible from the above mentioned GPL sets. Further, there is...
متن کاملChapter 18 PetitParser : Building Modular Parsers
Building parsers to analyze and transform data is a common task in software development. In this chapter we present a powerful parser framework called PetitParser. PetitParser combines many ideas from various parsing technologies to model grammars and parsers as objects that can be reconfigured dynamically. PetitParser was written by Lukas Renggli as part of his work on the Helvetia system 1 bu...
متن کاملFlexCCT: Software for Maximum Likelihood Cultural Consensus Theory
In this paper, we describe a software package called FlexCCT for analyzing numerical ratings data. FlexCCT is implemented in MATLAB and incorporates a range of different cultural consensus theory (CCT) models. We describe the standalone GUI version of FlexCCT. We give an illustrative example, showing how FlexCCT can be used to analyze and interpret essay rating data.
متن کاملDistortion Analysis Toolkit - A Software Tool for Easy Analysis of Nonlinear Audio Systems
Several audio effects devices deliberately add nonlinear distortion to the processed signal in order to create a desired sound. When creating virtual analog models of nonlinearly distorting devices, it would be very useful to carefully analyze the type of distortion, so that the model could be made as realistic as possible. While traditional system analysis tools such as the frequency response ...
متن کاملHammock: a hidden Markov model-based peptide clustering algorithm to identify protein-interaction consensus motifs in large datasets
MOTIVATION Proteins often recognize their interaction partners on the basis of short linear motifs located in disordered regions on proteins' surface. Experimental techniques that study such motifs use short peptides to mimic the structural properties of interacting proteins. Continued development of these methods allows for large-scale screening, resulting in vast amounts of peptide sequences,...
